Abstract

Bioinformatika je znanost koja koristi računalne metode za analizu i interpretaciju kompleksnih bioloških podataka kao što je genetički kod. S razvojem tehnologija poput Next Generation Sequencing (NGS), količina sekvenciranih genoma dramatično se povećava, što zahtijeva efikasne metode za njihovu analizu. Jedan od ključnih koraka u analizi genoma je anotacija gena, proces identifikacije i lociranja gena u molekuli DNA. U ovom radu, predstavljen je model duboke neuronske mreže koji ima sposobnost ab initio identifikacije gena, bez potrebe za eksperimentalnim dokazima o njihovoj ekspresiji.
Kombiniranjem konvolucijskih neuronskih mreža i rekurentnih neuronskih mreža, implementiran je model koji koristi prednosti obje tehnike za analizu sekvencijalnih podataka. Model je testiran i prilagođavan kroz brojne iteracije, pri čemu je uspio postići relativno zadovoljavajuću točnost u prepoznavanju kodirajućih sekvenci na genomu.
Koristeći javno dostupne repozitorije genetskih podataka, model je treniran na stvarnim genomskim sekvencama. Rezultati su ohrabrujući, ali ostaje prostor za daljnja poboljšanja, kao što su istraživanje različitih arhitektura modela i integracija dodatnih vrsta genetskih podataka. Ovaj rad pridonosi razvoju metoda anotacije gena koristeći duboko učenje i otvara put za daljnja istraživanja na tom području.

Abstract (english)

Bioinformatics is a science that uses computational methods for the analysis and interpretation of complex biological data such as genetic code. With the development of technologies like Next Generation Sequencing (NGS), the volume of sequenced genomes has dramatically increased, necessitating efficient methods for their analysis. One of the key steps in genome analysis is gene annotation, the process of identifying and locating genes within a DNA molecule. In this study, a deep learning model is presented that has the ability to perform ab initio gene identification, without the need for experimental evidence of their expression.
By combining convolutional neural networks and recurrent neural networks, a model has been implemented that leverages the advantages of both techniques for sequential data analysis. The model was tested and adapted through numerous iterations, managing to achieve a relatively satisfactory accuracy in recognizing coding sequences in the genome.
Using publicly available genetic data repositories, the model was trained on actual genomic sequences. The results are encouraging, but there is room for further improvements, such as exploring different model architectures and integrating additional types of genetic data. This study contributes to the development of gene annotation methods using deep learning and paves the way for further research in this area.
