Abstract

Razvoj dubokih neuronskih mreža doveo je do značajnih pomaka u mnogim područjima,
uključujući bioinformatiku. Jedno od tih područja je detekcija gena unutar genoma
različitih vrsta. U ovom radu fokusiramo se na ab initio metodu detekcije gena. Umjetne
neuronske mreže su iznimno prikladne za ab initio detekciju gena zbog svoje sposobnosti
učenja složenih i apstraktnih značajki iz podataka.
Implementirani model koristi kombinaciju konvolucijskih, rekurentnih i potpuno
povezanih slojeva, čime se iskorištavaju prednosti svake od tih arhitektura. Model je
treniran i testiran na javno dostupnim podacima genoma bakterija. Rezultati evaluacije na
razini pojedinačne nukleotidne baze pokazali su se vrlo dobrima, no glavni cilj rada je
točno određivanje početaka i krajeva gena u genomu, odnosno generiranje preciznih
anotacija. Iako su rezultati anotacija trenutno niskog postotka, što može biti
razočaravajuće, to otvara mogućnosti za daljnje poboljšanje modela, poput isprobavanja
novih arhitektura i poboljšanja metoda naknadne obrade podataka, s ciljem dobivanja
preciznijih anotacija.

Abstract (english)

The development of deep neural networks has led to significant advancements in many
fields, including bioinformatics. One of these areas is gene detection within the genomes of
various species. In this study, we focus on the ab initio method of gene detection. Artificial
neural networks are exceptionally well-suited for ab initio gene detection due to their
ability to learn complex and abstract features from data.
The implemented model uses a combination of convolutional, recurrent, and fully
connected layers, leveraging the advantages of each architecture. The model was trained
and tested on publicly available bacterial genome data. The evaluation results at the single
nucleotide base level were very good, but the main goal of the study is to accurately
determine the start and end points of genes in the genome, to generate precise annotations.
Although the annotation results are currently at a low percentage, which may be
disappointing, this opens up opportunities for further improvement of the model, such as
testing new architectures and enhancing data post-processing methods to achieve more
precise annotations.
